You can get the AirTrain (free) from the Terminal to the train station. Then, catch a NJ Transit Train to Penn Station in NYC. Make sure you take NJ Transit, rather than Amtrak, as NJ Transit is way cheaper.

Cheapest way is to take the city bus from the airport to the PATH train and take that into Manhattan (World Trade Center). Once there, transfer to the subway to get where you want to go. Public transit bus to Newark/Penn Station (yes, there is a Penn Station in Newark as well as one in NYC). At Newark/Penn Station get the PATH train ($1.50) into Manhattan. Two choices, the village and lower Manhattan, or West 33 Street. Either way, an easy connect to subway or bus in NYC.

You can take the free shuttle to the mall and there is a subway station there.

I would definitely take the shuttle from the airport to Newark train station and take NJ TRANSIT into Manhattan. IF you want to go to lower Manhattan take the PATH train from Newark train station. But, if you want to go to midtown take NJ transit to Penn station.
